Bentuk molekul tidak hanya ditentukan oleh jenis atom, tetapi juga oleh tolakan antar pasangan elektron yang berada di sekitar atom pusat. Dalam simulasi ini, kita dapat melihat bagaimana pasangan elektron ikatan dan pasangan elektron bebas memengaruhi bentuk ruang molekul. Contohnya, molekul dengan dua pasangan elektron akan berbentuk linear, sedangkan tiga pasangan elektron dapat membentuk segitiga planar. Jika terdapat pasangan elektron bebas, bentuk molekul akan berubah karena elektron bebas memberikan gaya tolak yang lebih kuat. Prinsip ini disebut Teori VSEPR (Valence Shell Electron Pair Repulsion).
